if i set up a direct debit for the full amount and say i receive a refund or if i pay online the balance before the direct debit date does the payment still go through? Also how do I set up one online?

I've just noticed on my credit card statement that I've apparently gone over by £10 so they've charged me a £16 over limit charge?? i currently use my debit card to fund & withdraw funds from paypal. if i was to add my credit card details to it, if i was to withdraw money TO the credit card from paypal, would this act the same as going into my bank and paying the amount off or would i still have to do that? i'm a CC noob.
