The conclusion I'd immediately jump to is that he's not a clue where you normally get them and thought he was being helpful.

He does know where I normally get them as he gets them from there too. However, as the toothpaste and condoms tend to be in the same general area in the shop I don't know if he's saw them and picked them up trying to be helpful or trying to get a +1 off his colleague for picking them up.
It's just that they're in his pocket rather than the bag when I know he's been working with that coat on - why would you not just put them in the bag?!!! Plus why buy what we have free when I'm pretty sure we have some anyway?

If you admitted that he was acting shifty when he mentioned them being in his coat-pocket you might have a reason to be suspicious, but he wasn't. You seem utterly determined to be unhappy about this, so I suggest you go right ahead.0

So you don't even know that you definitely have any, but you expect him to?
Perhaps he was feeling fruity and thought he'd suprise you when he got home but didn't want to be disappointed if he rose to the occasion only to find you were out of condoms.

Plus as well as this, we normally get them free from Brook. Fair enough its a bit of a pain to get there for us but I think we still have a few left. Am I being paranoid or would anyone else be worried in this situation?
This. Perhaps they were on special offer? Perhaps he thought he was going to get lucky and if you don't know if you have a few left I can guarantee he wouldn't have a clue! Perhaps he was being helpful so either of you didn't have to go out in the bad weather? Perhaps he put them in his pocket in case they fell out of those flimsy bags you get nowadays?

Oh jeez.... He forgot you get them free, there's no way a man or a woman would want to walk around with condoms in a bag, those are put straight away in purse or coat, no need to have them on show is there?

It's not like he picked up a box of 20 saying "we'll need these tonight!". You'd buy a month's supply, generally, I'd say. Is he really going to look good by giving the impression he only has sex 3 times in a month?0
