Half a mile away from Times Square, so directing you to Times Square would have been pointless.
For public transport it is very easy. Get the AirTrain from your Terminal to Jamaica. There, change and go down to the Subway, and take the E train to 42nd Street, Port Authority.
Walk the few blocks from there to your hotel. This will cost $5 for the AirTrain and $2.50 for the Subway, however, you could buy your Unlimited Ride MetroCard at the Subway Station and you'll get that included in the $30 for the week card.

I wondered if you helpful guys could tell me the cheaper way of getting from JFK to Yotel hotel please? Happy with using subways / air trains.

Get the air train out of JFK to Sutphin Boulevard and then catch the E train to Manhattan, getting off at 42nd St / Port Authority - then it's a couple of blocks to your hotel. (See the post above you, re. tickets / pricing etc.)

Just looking at other posts about eating around Times Square and we stayed in the Edison Hotel last time (sadly prices have shot up as it's also had a refurb) but they've got a fab Italian restaurant - Sofia's -reasonably priced and great food. Best accessed by the entrance on 46th St, between 7th & 8th Avenues.
Also John's Pizzeria on 44th St, got an excellence award in 2012 from TripAdvisor - fab surroundings in an old church.
