I suspect most of these "beds in sheds" don't have planning permission. Some of them will have a certificate of lawful development, which just means they got away with it un noticed for long enough that the the breach of planning rules could no longer be enforced.
I always understood an annex is where the occupier shares some facilities with the main house, e.g they may use the main house kitchen. A wholey self contained unit that has it's own kitchen and bathroom and does not need to use anything in the main house, is not an annex, so as already mentioned should pay it's own council tax.
How that sits with a council who don't want these sheds in beds but can't enforce their removal because they got away with it long enough is an interesting matter. If they accept it and give the shed it's own CT entry then they open the door to a subsequent planning application for a proper house on the site. So they possible just ignore the CT they could be collecting to prevent that?
