I agree with alot in your post. However we dont know how on the ball the op partner is with regards his finances. He seems very money obsessed and controlling with it. Sounds like the type that would be very aware if cash were disappearing when it shouldn't be. You know him best op and if he doesn't do online/telephone banking regularly then take the previous posters advice.0

'apart from the joint account where his salary goes in' - do you have any access to this account? Cashcard/cheque book anything? This is your money as much as his - legally - you can take the whole lot and there's nothing he can do about it.
Do you have your own account? Can you set one up? then come payday transfer everything from the joint account to yours, pack your bags, and get to a refuge.Cash not ash from January 2nd 2011: £2565.:j
