Without knowing your exact journey through their website its hard to say really.
Having had a quick play you start by searching for Lanzarote and for me it gives three options.... "Lanzarote, Canary Islands", "Canary Islands, Lanzarote" and "Canary Islands, Spain". If you choose the first one it gives hotel results for Lanzarote only whereas the other two option, inc the one with "Lanzarote" in it gives options for all the islands.
Choosing a random hotel on Fuerteventura and then offered flights to FUE however if you go into Change Flights it highlights I can switch to flying into ACE and save £159pp. (it also offers flights to Tenerife)
If I choose the "Lanzarote, Canary Islands" then I only get offer of hotels there and only flights to ACE even if going into the change flights option.
So at a guess you actually searched for Canary Islands rather than Lanazorte and hence were able to choose a hotel and flight to different islands. It therefore seems like a buyers error and it wasnt "sold to you"... customer is always right afterall and if they want to land on a different island they can. In some places it is done intentionally, when visiting Bratislava it was univesally recommended to land in Vienna, Austria (which is a whole different country to Slovakia) than be limited to the flights to Bratislava1 -

Just think lastminute should of made it very clear that the accommodation was on another island0

Searched for 4 day break in the sun link took me to lastminute. Booked from there0

When you select a hotel on one island and a flight to another you get the above message showing on the next page where you select which room you want. A similar message is shown on the summary page when you start adding your name/address for the booking3 -
I’ve never booked a package holiday that didn’t include transfers. That alone would have made suspicious.1

Not sure you have any avenues to be honest, if they sent a booking confirmation accurately portraying where you were flying to and staying, despite it not being spelt out that they're on different islands....1
