colsten said:My SO to Skipton was scheduled for September 1 and it duly shows on my Santander 123 as an outgoing payment on September 1. On my Skipton account, it shows as a deposit made on August 31. As of yet, they haven't rejected it as a duplicate (first deposit made August 17) but they probably will. Looks like an issue with their systems, in that they think it's still August 31 until they come to work on September 1.........“Official Company Representative

I transferred in my second monthly payment for September (after first in August) from another Skipton account with no issues.
So not sure why there was issues with the OP's payment.
As the terms make clear you can pay in up to £250 per calendar month (i.e. 1-30 Sept, 1-31 October) via one or multiple payments and if you don't pay in the full £250 allowed you can carry forward the unused balance (e.g. pay £150 in September and then £350 in October).- You can save up to £250 per calendar month. Monthly allowances not utilised can be rolled over to future months, up to a maximum of £3,000 over the 12 month term.
