We stayed at Travelodge on the Bay, Lombard Street. Walking distance to Fisherman's Wharf. We chose a motel as we were driving. But the accommodation was fine.

Maybe try looking somewhere further north on US101, then use the ferry from either Sausalito or Tiburon. Many years ago I stayed in Corte Madera, did that, and it worked very well.Sausalito would be a lovely place to stay and get the ferry in - probably not a cheap place for accommodation though.

we booked using hotwire as prices were coming in really high. We got the holiday inn fishermans wharf. It was really nice, think we paid about £120 a night. Use hotwire all the time now.0

Crispy Ambulance recommended the Cow Hollow Motor Inn to me last year and we stayed there for 2 nights. It was cheap compared to most SF hotels, and we liked it so much I have just booked it again for our return trip next May!
A quick look on their site shows your 3 night stay coming in at $451 (about £300) plus city tax.0
