Update for anyone who is interested!
After I got rid of the systems tools virus I ran Malwarebytes and Avast and neither found anything.
Everything seemed to be working ok. I decided to run the windows live one care scanner the other day -which I thought wasn't a very good one?? but I do it run now and again anyway. Oddly it actually found a Severe Issue which neither of the others did:

I'm no expert but I'm sure this was to do with the System Tool thing and Java was probably how it got on my pc in the first place? I have deleted that folder uninstalled java and ran it again and it never found anything.
Also I have had a windows update today for this:
"Windows Malicious Software Removal Tool - March 2011 (KB890830)
Date last published: 3/8/2011
After the download, this tool runs one time to check your computer for infection by specific, prevalent malicious software (including Blaster, Sasser, and Mydoom) and helps remove any infection that is found. If an infection is found, the tool will display a status report the next time that you start your computer. A new version of the tool will be offered every month. If you want to manually run the tool on your computer, you can download a copy from the Microsoft Download Center, or you can run an online version from microsoft.com. This tool is not a replacement for an antivirus product. To help protect your computer, you should use an antivirus product."
Do you experts think this might be microsoft's reaction to so many things like the System tool virus being about currently? or just a coincidence?"Things can only get better.................c/o D:Ream #The 90's"

Well maybe....I posted this a couple of weeks ago on another thread to do with System Tools.
"Apparently there is an rogue Java update doing the rounds as well, if a Java update popped up whilst/just after viewing images on eBay and you downloaded it uninstall it from add/remove.
Run CCleaner and then download JavaRa, run it and click on "remove older versions".
If required reinstall the latest Java."0 -
