So joining those wires made no difference. But on the basis that it's either the motor unit or stat, I opened the junction box and found a loose wire. I'm sure I didn't dislodge it when opening the box. I haven't time to look at it properly now, but presumably this is at least part of the problem.

Humm. It does look like one of the 3 wires from the stat!
I would like to think its terminal 6, on the diagram below.
Yes, Red is connected to the C terminal at the stat
Cyl Stat - Is the water tank cylinder theroSTAT
PROG - Is the timer
You may wish to trace that black? wire back to the timer, and check is goes to the HW ON terminal, to be sure you are connecting the loose wire to the correct place0 -
A couple of photos showing the whole box would help.
Is the terminal block a 10 way, wired the same as the drawings?
Is it possible to trace the red wire? If so, where does it go?0 -
Yes it's definitely the red from the stat, 6 in the diagram.
I need to trace the black goes to the timer but that's what I couldn't do earlier as I've had to leave the house for a while.
I'll look later, though it might be tomorrow morning now, in order to have enough light.

If the black wire does go to the Programmer HW on, then that's where the red should be connected.
I can see now that it's not been wired anyway like the standard wiring for this set up.
The Honeywell made 10 way termination box is clearly labelled which helps enormously when wiring up and fault finding.

That black wire in 6 (6 per the diagram, that is) was from the HW on in the Timer. So sticking the loose wire in 6 solved everything. Simple in the end.
The cable from stat to junction box was hanging freely, so presumably that was tugged accidentally which pulled the wire loose. So I have tidied all that up and secured all cabling.
Many thanks to all, in particular to AndyPK and Mister G. It looked like I was going to have to call someone out to but with your help I was able to find the problem and save that call out fee.
