Yes it was the same account he always used. Before he used to transfer like bw £2000-£3000 never had any problem.I meant transferring to pay bills and other expenses to different businesses. Not to back to his accout. And there were no illegal activities ever.

I highly doubt the bank are going to remove the CIFAS marker as it sounds rightly deserved! Maybe not for the transaction that flagged it, but because of all the above!
In what world did you ever think it was normal that your boss was sending you £2-3k (I assume monthly) and getting you to use your personal bank account as his business account to pay business bills and expenses?
Seriously did it not ever cross your mind hold up, why is my boss asking me to pay stuff using my account and not his business bank account? Or even his own personal bank account???
How long has your boss been transferring money to your bank account?
What is your normal monthly salary?
I think you do need to speak to the police again and also HMRC first because you could be implicated in fraud/business tax evasion and money laundering. You have essentially been laundering your boss's money through your personal bank account and once the police/HMRC get wind of it, your boss will say that you knew all about it and were in on it. He's dropped you in it already and claiming that you stole his money, what makes you think he wouldn't do the same again if he knew a jail sentence was on the cards?
I think the CIFAS marker is the least of your worries, you need to get your story straight because you could end up in jail and given you said you have been doing this for some time, you do not look like an innocent victim.
