I can't offer any advice on hotels as the only one I stayed in was the Radisson Fishermans wharf (around £160 per night), but as you are considering a stop off as part of a road trip, don't forget that you will probably have to factor in a fair amount of money for car parking.
About the only hotels that offer free parking are the 4* & 5* ones and the others are normally around $25 or $30 per night.0 -
Stayed at Hyatt Regency opposite the ferry building for an average of £130 per night which included a saturday night. Lovely hotel, big airy, great location and $20 tip to receptionist gave us a huge upgrade and free wifi (ask about wifi if they are receptive to the $20 tip as they have a business card they give out with the current wifi key). n.b. all/most hotels charge for wifi.0

Have stayed at the San Remo Hotel several times. Excellent location about 5 mins walk to Fisherman's Wharf. Very quirky inside furnished with old style/antique furniture. Staff are really friendly and helpful.
However, it is not for everyone as the rooms are very small, just about enough room for a double bed. Cases need to go under the bed. No ensuite rooms. All rooms share toilet and shower facilites but seemed to be plenty to go round so didn't need to wait. No lift.
But if you are prepared to put up with this for the price and location it can't be beaten. Just checked for you and rooms start at $99 per night in September.

San Francisco has a severe homeless problem, i was there last month and stayed at a hotel by the united nations plaza in market street
the homeless people are fine, soon got used to them as the police are very strict and the homeless do not bother you
the hotels /guest house are very basic but affordable
i did San Francisco down to la, la to Vegas, death valley , through the national park back to San Francisco
loved every minute of it0 -
I stayed at La Luna inn on Lombard st for under £1000

On my first trip to San Francisco we stayed in the Grant Plaza hotel in Chinatown. It was very well located and while not in any way opulent it was clean.
Seems to be mixed on Tripadvisor but rooms less than $100 which is great for a central hotel.0 -
We stayed in Handlery Union Square Hotel about 10-11 years ago, I remember it being very spacious and perfect location.
The other memory I have of San Francisco are all the homeless pushing their shopping trollies filled with their belongings around.. I could not believe how many homeless lived there, and there were places we did not feel safe.0 -
I am so envious, it's a great place for a break!
I stayed at The Chancellor, just off Union Square which was v comfortable and had it's own charm so I would recommend it highly as an affordable stay in an expensive city. Good TA reviews as well. There are super-sumptuous hotels within spitting distance if you want to take advantage of their facilities (bars and dining); the food in San Fran is incredible (and I am the most fussy of eaters).
There are loads of panhandlers in San Fran but they're harmless. Avoid, avoid, avoid the Tenderloin at night - it's easy to wander into if you don't know where the boundaries lie.Value-for-money-for-me-puhleeze!

Wow, that takes me back, I also stayed there on my first trip to SF, but as that was 25 years ago I would imagine there have been a few changes since then. One thing I do remember is garbage trucks making a lot of noise early in the morning, so earplugs would be a good move. While the location is great the main problem would be parking, I doubt if the hotel has any and I don't know what options there are in the area.
