@ OP. The way in which the system should have worked is that having been issued the EFPN at the roadside you then produced your licence (within 7 days) which should have been retained by the police for the points to be applied. You would have been given a receipt for the licence which, in turn, would have covered you for being without it for a period of 28 days. You would then pay the fine and the records (usually dealt with at a central ticket office - CTO - within the police area concerned) updated to show licence received and fine paid. The two elements need to be completed for the process to close off and this is where things appear to have gone wrong and as a result of which you may fall foul - through no fault of your own.
As the ticket was issued on 10 December the 28 days in which you had to pay your fine expired on 7 January. During that time - and for a period afterwards - the CTO would have been awaiting the arrival of the licence that should have been surrendered in order for it to be endorsed. The fact that it has not arrived would now have flagged you case and one of two things could happen. Either the CTO will have initiated a search for the apparently "lost" licence or because the surrender of it is an integral part of the EFPN process its non-arrival may trigger them to institute proceedings. The fact that you have paid the fine is neither here nor there as both elements of the process must be complied with.
I recommend that you contact the CTO as soon as possible and explain to them that although you produced your driving licence as required you now realise, for whatever reason, the public enquiry officer/officer failed to seize it at that time. It would be good if you can recall when and where you produced your licence. Offer to forward the licence to them directly and if they accept ensure that you make photocopies of both parts and send it to the CTO by Recorded Delivery, at least.
It would be foolish to think that you have slipped through the net when you could only be certain that that had happened in, say, September 2011 when you are a reasonable time beyond the 6 month time limit for court action to be initiated. In reality what is more likely to happen is that the CTO would write to you informing you that they are refunding your £60 and issuing proceedings but if you are to avoid the hassle of a court appearance then I suggest you act now.My very sincere apologies for those hoping to request off-board assistance but I am now so inundated with requests that in order to do justice to those "already in the system" I am no longer accepting PM's and am unlikely to do so for the foreseeable future (August 2016).

I got my renewed licence today through the post, it has no points on it.
When I was at the station presenting my licence, I recognised one of the officers and he give me a
number of funny looks when my application was being processed, I don't know if that's significant.0 -
It sounds like you have got away with it and it's not the first time it has happened to someone, keep quiet, if you get s letter asking for your licence to be submitted send it, otherwise do nothing.0

If the DVA have returned a renewed full clean driving licence to you then you are safe.0
