Won item yesterday, but it "must have been sold in the shop"

If the item was on BIN, I'd not leave any feedback. It's happened to me as a seller - stock level confusion is easy between the shop and ebay.
As it's an auction though, I'd neutral. Once that first bid is in on ebay, it's sold to an ebayer, so it should be available for that auction.Who made hogs and dogs and frogs?

I would not leave feedback for a while, check their listings for the next few weeks, if its relisted then you know they were telling porkies! Then you may feel a neg is in order, otherwise a neutral like others have said, if you think it was a genuine mistake.0
