Would recommend the yellow cab into town from the Airport, If you are staying in a good hotel get them to book you a car back to JFK we did this on New Years Day last year and it was only $15 more than the Cab into town.
I booked tickets for Empire State on line and printed them out, which did save queuing twice also as suggested go up late afternoon and stay until it gets dark.
The Chrysler is great and don't be afraid to go in, there’s a barrier but you can see some of the interior.
Skating in Central Park is great if you like that sort of thing if you don't its worth going for a walk to see the sites inside the park.
The Statten Island Ferry is a great freebee.
Also take the walk over the Brooklyn Bridge for a different perspective of the skyline.
And Ruby Foo's Times Square is great for food.
