Cluncky changes and jumping out of gear was the first signs that my Saab's gearbox was about to die, this happened a couple of weeks before it finally gave up and had to be replaced. The reason my gearbox failed was that a level plug wasn't replaced during a service (before we owned it) and it had been slowly loosing oil before it finally seazed.

My advice would be to get the gearbox oil checked immediately.

Could be the filler cap on the gearbox oil wasn't on properly and so water has gotten in when you drove through the flood. This would explain the slipping out of gear and difficulty getting it in gear. This being the case get it to a local garage quick and explain everything that's been said on here and your concern about the gearbox oil and how it may (may) be contaminated with water.
