I've been looking for published official guidance on this subject.
I found this staff guidance which covers the procedure if there is no suspicion of fraud:

However, where there is suspicion of fraud, not unexpectedly, content is withheld under FIO.
Assuming there is no suspicion of fraud the procedure appears to be fairly straightforward providing the "intruder" co-operates with the process.
In either situation, because of data protection, HMRC are not going to give any information to your daughter who is understandably frustrated and very upset.
Is understand her wish to remain untarnished, would share her reluctance to make any changes to her personal tax account and it would not be prudent to ask her employer to send new starter information to HMRC.
I would wait for the response to the MPs letter before doing anything more at the moment. I would hope at the very least HMRC confirm how long they have been aware of your daughter's issue and give a timeframe for resolution.

I don't see any reference to only "dealing with the PAYE section" just phone calls to HMRC.
I'm not aware of the internal procedures within HMRC but I would hope that there is a process in place to recognise if an issue needs to be referred on to a specific team within the organisation.
However, whatever may be going on in the background, because it involves another person and/or another employer HMRC are bound by confidentiality and are limited to what they can say to the OP's daughter while the issue remains unresolved.
Hopefully, the MP's letter will result in a complete internal review and will ensure the issue is sitting with the right team, is brought to the fore, is being pursued correctly and whatever can be divulged to the OP's daughter will be.

No one here knows exactly who the OP's daughter has spoken to at HMRC and precisely what was said.
The OP admits he doesn't recall everything in what is a third hand account of the daughter's interactions with HMRC.
Also, neither you nor I know the current processes HMRC has in place for internal communication.
I'm loathe to make assumptions about the daughter's interactions with HMRC and rely on my own past recollections about HMRC processes.
From my reading of official published guidance I believe the MP intervention is the best way forward at this point in time to achieve resolution of the issue:

I'd also suggest a complaint to the Information Commissioners Office about the other company.
Then also threaten with legal action to the value of the taxes paid incorrectly. This company has to resolve this internally as well.0
