I am having a number er of issues with regards to arnold clark and my ford cmax and a colleague of my suggested I contact you to see if you can help.
The timing belt has gone on my car at less than 60k miles. I tried to get this fixed under warranty but they refused to do it due to a error with the servicing. I then contacted ford to see if there was any form of gratuity that they could provide me with. To which they informed me that they should be able to. I then paid to get my car transfered to ford where they stated that half of my engine was missing and therefore could not consider me for any gratuity.
I contacted arnold clark and they confirmed liability for the missing parts and have stated they are happy to fit them back at my expense.
They are also not willing to compensate me for the loss of gratuity I have now been without my car or a courtesy car for nearly 2 months now.
I have been looking over the Internet and there are many similar horror story's like this with regards to arnold clark and ford grand cmax
What can I do do I need to make this a civil matter through small claims?

You could make a claim through the small claims court. If you have home insurance, check to see if you have legal expenses cover. With this cover, you would have access to a professional solicitor who will write to Arnold Clarke and potentially represent you in court.
Arnold Clarke were negligent (to my mind) in releasing the car with the engine still in bits. What sort of professional organisation does this? At the very least it leaves them open to claims from you if they lose any parts, so they really should not have done so.
However, taking them to small claims court might be difficult if Ford haven't confirmed the level of ex-gratia payment they will make, or if they make it once you have the car back to a Ford dealer in one peace.
You can complain to Arnold Clarke. Before doing so you need to be very clear as to what you think they did wrong AND what you want them to do about it. Your request for financial recompense needs to be reasonable, reflecting the losses you have suffered due to their negligence. If you have complained and feel you are at deadlock, you need to get professional legal advice, either via your home insurance or by paying for it.The comments I post are my personal opinion. While I try to check everything is correct before posting, I can and do make mistakes, so always try to check official information sources before relying on my posts.1
