You seem to be getting two unrelated things mixed up.
You have got your £1.80 (or maybe £3.60) tax relief for 2019:20 but that will not alter the fact that you have now got a £100 fine for not filing your 2019:20 Self Assessment tax return.

It would have been far simpler to just include the WFH claim on the return
I today received a fine for self assessment penalties for doing a tax return late for 2019/20.
I did try and do this on the 29th January but had issues logging in and have a support refence to which i received no reply. I ended up trying again on the 5th March, which worked.
My suspicion is, that they attempted to do something, whilst not really knowing what they were doing. That something involved them telling HMRC they needed to complete a SA, then in all liklihood incorrectly completing the SA and doing so after the deadline for 19/20 had passed.
