So with all your help I have worked out that the new house flue comes out from the roof. We have a pitched(sloped) roof.
I have a few more questions-
1. Does this add to cost?
2. Is my 3 grand est a reasonable price I have put aside for it?
3. Can I hire any gas registered engineer ? Stupid question- will I need to buy a combi boiler separately or will they have boiler too that i can choose?
4 I was thinking of getting quotes from local area.... will they have warranty (e.g. 10 years) like big companies do?
Some of the questions may seem common sense to you but for me it isn't so thank you for you kindness!

I think you'd do better to get get quotes from local companies, preferably ones your friends / neighbours recommend. Each engineer / firm will tend to have a boiler make they prefer, and will normally supply and fit. If you stick to the recognised makes such as Worcester Bosch, Vaillant, Intergas, or Viessmann you should be OK for spares and service for a good few years. The warranty normally comes from the manufacturer, and may be a year or two more if installed by one of their "approved" installers. I'd take the warrantys with a bit of a pinch of salt. If you ever need to use it, they will probably do their utmost to claim its and installation fault and refuse the claim. How can anyone realistically warrant a product to run trouble free for 10 years?0

Get some local companies in to give you quotes. They do not give warranty on new boilers after initial contract time that's up to the MFG who usually want yearly inspections by qualified engineer. £££ And installation by approved installer.
Whatever company you employ will recommend the boiler that they prefer to install. If you want some other brand then state that.
So google reliable brands/makes.
Get at least 3 quotes and ask their opinion on location, boiler mfg. And what is required re pipe runs from new location etc.
Your boiler at the moment is in an upstairs bedroom? With all pipe work in place? In my opinion, cheaper to move to loft above if possible or enclose in, built in wardrobe / cupboard scenario?
There will be additional cost to reroute all to downstairs wc?
