PLI would still be in place even on empty coaching stock, I asked this question some 12 years back of my train operator.
The guard/dispatcher might have questions to answer but in most cases being overcarried is the passenger's responsibility.
It is, however, extremely rare - I have had this twice in 15 years in my past railway career (guard), one was a fare evader who fell asleep in a toilet (which was actually marked/locked out of use and he'd managed to get into) and the other one someone who deliberately joined the train at its last passenger stop thinking it would then take them back to a further station after the last train had departed.
Hilariously enough both thought the railway were somehow responsible for getting them home and both were disappointed as they were left at the next manned station as per the company rules.

As a driver of DOO services I am under no obligation whatsoever to check the entire train for passengers unless I have the correct allocated time to do so.
3 minutes for a 3 car or 5 minutes for a six car. If this time is not allocated we make an announcement informing passengers that the train is terminating, if passengers don't get off then they will be travelling with the train to its next destination whether they planned to stay on or were sleeping.1 -
Strange that, as I was informed by my boss that every compartment had to be cleared and the train was not to be moved until EVERYONE had been removed and I could loos my job if these rules were not followed0

They get taken back out of the sidings on the train but if they've ended up in a depot, depending on their attitude, they either get a taxi home provided by the company or pointed in the direction of the nearest main road.1 -
