If the Emirates website shows the entire itinerary from Newcastle, then you have one ticket. (More than likely issued by Emirates). It’s slightly unusual to have two separate references, one for Loganair and one for Emirates, but it can happen depending on the agreements between the two airlines.

You need to convey that the schedule change is unacceptable to you and that you wish to change flight. If the direct Newcastle-Dubai flight suits you best then ask for it.

The problem here is the travel agent. Airlines won’t deal with passengers directly if it was a travel agent booking, you must go via your agent. And the unfortunate problem for you here is the agent don’t seem to be very good. You need to spell out clearly what you want.

In theory you may well be entitled to a full refund if that’s works better for you. The problem with this is the risk of booking new flights before getting a firm confirmation that you will receive a refund. And the timeline here is very tight - it’s extremely unlikely you’d actually receive a refund before travelling at this point.

Personally I would try and speak with Emirates again. Although they probably won’t make any changes to the booking on your say so without the agent - you may get a sympathetic ear who will be able to discuss your options and then give you some ammo to go back to the agent with.
