In the UK you will need to exchange them first to GBP, then to EUR, paying a margin twice.

In a Eurozone country you can exchange the JPY directly to EUR at any exchange bureau, or similarly purchase EUR with the JPY in Japan.

any high street bureau ( supermarket ones ) ASDA TESCO SAINSBURYS should be able to do a straight swap JPY to EUR if they hold enough EUR that is plus you will been 2 forms of ID DL or PP

They may well give euros for yen but how will they calculate the rate, if not JPY/GBP and then GBP/EUR..?

For this amount of money I suspect you could get a Eurostar to Paris or Brussels - or Ryanair to European city of your choice - change the money there, and still come out ahead compared to using a UK retail establishment :)

I guess one of the specialists like Thomas Exchange might be open to negotiating something more favourable than converting twice and being on the wrong side of the spreads each time - but I have no direct experience with that.

If the Yen is in a Japanese bank account and you need to transfer to a Euro account, then somewhere such as Transferwise would do the job.

Yes, you said apart from a bank, but did not say if the Yen is IN an account.

Yes Thomas Exchange UK would do a direct conversion without going through the Pound on amounts over £5000, as I did a similar transaction recently at their Oxford Circus Store.

Otherwise if you go through the Pound you are losing a chunk of the value!

Their rates are alot better than Sainsburys, Supermarkets, the Post Office etc..
