Well, when something vaguely similar happened to me with Tesco CC I phoned them as I had been charged both £12 + non payment fee because (for some reason) the DD that was set up was not processed. As others have said call them up and speak to them nicely and say it was a mistake and you didn't realise you didn't have enough money in the account and paid in as soon as you could.
Money does need to be in the account before DD due date. Some banks have a cut off time or retry later in the day but depends on the bank.

Ring them up, apologise, state you made a genuine error and they will more than likely refund the £12 IF this is the first time it's happened.
As for DD cut off times, all banks have different cut off times. Ideally funds should be in the account the day before, but they don't have to be. If you want to play the deadline game you need to know the individual cut off times and be very disciplined in knowing what you're doing.
Generally DDs are collected in the early hours of the morning, even when an account balance is zero they will be collected. Later the same day usually starting at about 1430 (bank dependent) the bank account will be swept again and if you have not paid in the collected DD amount by that time it will be returned unpaid.0 -
Direct Debits and Standing Orders can take place any time during that calendar day, just like money for cheques can be taken any time during the day. Not all payments go at 12:01am. Just because you've not had this issue with HSBC, doesn't mean procedure at other banks are the same. HSBC and M&S Bank share their financial protection, doesn't mean their rules are the same.
If your credit card payment by direct debit is taken on the 1st August, and on the afternoon of the 1st August you went to deposit the amount of the balance, then why are you leaving it so late? So late it's actually a late payment. You've only got yourself to blame with this, and considering you get three and a half weeks to pay a credit card, you had more than enough time.
If this is your way of paying a credit card then that's fine, but your own deadline for a cleared deposit to cover the direct debit should be the night before at the very latest.
People who leave paying a credit card so late then get angry that their been hit with a fee when they've got the money available get no sympathy from me. Even electronic methods can fail like Faster Payments, so you should always look at having the funds where they need to be at least 3-5 days before so it gives you breathing space to make an alternative method of deposit if necessary. M&S Bank would be well within their rights to not waive the fee when it was your own fault. If you are in difficulty (I don't know?) then you should have told them weeks ago.0 -
You can phone them up, be humble and say you made a mistake. Companies will often refund the fee for a first time charge as a good will gesture.
