There are some areas which are only open to guided tours and some combinations (such as combining a visit to St Peter's Basilica and the Vatican Museums) which are also only available as a guided tour.

If you don't go as part of a tour, entrance to St Peter's Basilica is separate to the Vatican Museums (St Peter's is accessed from St Peter's Square, while the Vatican Museums are accessed from outside the Vatican on the north side). St Peter's has no entrance charge or tickets but you have to queue (sometimes for a long time) to get through the security gates.
Let's settle this like gentlemen: armed with heavy sticks
On a rotating plate, with spikes like Flash Gordon
And you're Peter Duncan; I gave you fair warning
