SFE "Overpayment" Nightmare

The Student Loans Company have been chasing an "overpayment" of £4100 from payments allocated from Student Finance England for the financial year 2013/14. SFE needed additional information which I was received by them on 4th Oct 2016. I spoke with a SLC representative in November 2016 and they confirmed SFE had received my information and as such the account will be dealt with.
I fully expect that once all the evidence has been collated, no monies will be owed as the payments made by SFE were in line with previous years and my income/expenditure had not changed any over the years.
I received a call from SLC in January 2017 to chase the money once more. As I was not in a position to make a payment they said my account would now be passed to a debt collection agency which would have an adverse affect on my credit file. I reiterated that SFE had received my information and so this should be at least be being processed but the call handler said I would need to speak with SFE directly about it, there was nothing she could do, my account would be past to a debt collection agency regardless.
I called SFE. The call handler confirmed the evidence they required had been received 4th Oct 2016 but said unfortunately it "had not been picked up" and thus not dealt with. He said he would put it forward to be dealt with and would be processed by mid Feb 2017.
I told the SFE representative I wanted to make a complaint; the fact that SFE's delay has resulted in a black mark against my credit file even though I had sent, and they had received, the evidence in good time was simply not good enough. I am looking to apply for a mortgage in the near future and this could have an adverse affect upon my application. The SFE representative went and asked his manager to call me back to make the complaint; this was refused and I was told my complaint would not be accepted!
I found an email address and so emailed a complaint to which I have received a phone call response (I will not receive a letter) today from Craig. Whilst Craig was apologetic he gave no answers or suitable reason/recovery for their actions and the implications it has on my future. I do not believe that my credit file should be affected due to the carelessness of SFE and I believe SFE should be held accountable. Whilst I appreciate their apology, this will not, and does not, help my issue.
I know the account will be cleared once SFE have processed the evidence (Craig assured me this would be complete within 3-5 working days). Whilst this will clear the perceived debt, I am sure it will not eradicate the black mark created against my name. Does anyone know of anything I can do?!

Have you actually confirmed with the CRAs that this has been noted on your file? If it hasn't then once they sort out the underlying issue there's really nothing more to worry about (although I think we'd all agree that it's shoddy handling by SFE).0
