If your hdd is showing red instead of blue in 'my computer' then it probably will slow the machine down. Anything less than 10% of free space can cause problems.
A flash drive is the way to go as suggested. Once backed up and the files deleted use Auslogics defrag http://filehippo.com/search?q=auslogics and use the option to defrag and optimize which will move remaining data to be read faster. It could take a few hours.
