Warming only two insulating layers of air pretty effective (one round naked body and one inside duvet).

Wearing pyjamas means you also have to warm up clammy cloth plus fight off imperfect wicking and keep them dry.

Duvets are designed to be used without sheets - which includes a pyjama.

if we are comparing like for like, that argument doesn't hold up...or are we comparing a good duvet with naff PJs?

Many people's duvet I would say are of a worse material than PJs, and even if you are right, surely the advice should be to put good quality PJs on just before going to bed.

Have to say too, I have tried wearing PJs and always have to remove them in the middle of the night as I get too warm.
