Do I risk parking there knowing I have paid and will probably get another ticket?

NO I would NOT risk parking there. You need to tell your employer this is making your attendance untenable and what are they going to do, tomorrow, to address this matter before you have a pile of PCNs and in future, the risk of bailiffs knocking if you drop the ball in any of the appeals now ahead of you (i.e. if you miss appealing one). These are real parking tickets with real risk involved, and a chance of a hefty bill - why should you pay these? Not saying they cannot be appealed but you are playing with fire to collect lots.
Are you sure you are parking in the right bay?
Show some pics on pepipoo forum urgently in a new thread asking for some help & advice and prepare for the long road of appealing several PCNs at once and keeping tabs on the replies, matching them to the right PCN, then getting the NTOs and matching those up correctly, etc. You are going to need to be very organised.
Think where else you might park in the morning. There must be somewhere unrestricted or a Supermarket or something you could park for the morning until this is sorted out URGENTLY by your employer. You need to get very assertive, you can't wait and this thing about 'some bloke issuing permits' sounds wrong.PRIVATE 'PCN'? DON'T PAY BUT DON'T IGNORE IT (except N.Ireland).

The sainsbury's there has a time limit of about 2 perhaps 3 hours and requires in-store purchase to get a refund on the ticket.
It seems so unfair that I have to do all this messing around when it's their error

Certainly don't park in it again without paying or having the permit and chase up where the permit you should have is, very quickly.
The only scope here is if the permit exists and the council accept an informal appeal that the permit was delayed.
Scope for challenging the ticket is low, they rarely get things like off street parking orders wrong.
So far you are £50 out of pocket, do not park again without this permit or paying the meter charge.I do Contracts, all day every day.0
