Can anyone explain to me the difference between the VAG TSI and FSI engines and if either of them have any known problems.

Which engines are you looking at, there's quite a variety of VW engines that use that naming scheme and they're not consistent, there's various known problems with certain engines. FSI engines are not turbocharged whereas the TSI engines are turbocharged and in some cases both turbocharged and supercharged.

The Skodas are usually a bit cheaper and that's a late pre-facelift model which may drop the price a bit more as they introduced the face lifted models in 2008/2009. If you've not had a read on Briskoda, I'd recommend it as there's a lot of useful information:

I'm more familiar with the VW diesels rather than the petrols but there's not much mention of the 1.8 TSI engine so I assume it's not too bad for issues. They do have a thread on 1.8TSI/2.0 TSI failures but the number of 1.8 failures is low and even the number of 2.0 failures is still proportionately low.

Bear in mind that Audi use FSI and TFSI to designate their versions of the non-turbo and turbo petrol engines, just to complicate matters!0

It's a reasonable assumption to make but the post above is correct in that the same engine in different VW brands can have a different name hence I mentioned at the start that the naming isn't consistent and you need to look up the specific model (including the year) to get accurate information. The 1.2TSI engine for example is an entry level petrol engine with 103bhp, the 1.4TSI which you'd think would be the same but slightly bigger is a significantly different engine as it adds a supercharger and develops nearly twice as much power (plus some variants of the 1.4 have had a lot of issues)

Quite possibly, I'm only familiar with the 1.4 TSI that was used in the sportier versions such as the Polo GTi/Fabia VRS but it looks like there are a range of engines with this name that seem to differ significantly such as not using a supercharger.

It looks like even the wiki article is confused as it lists the 1.4TSI as supercharged and turbocharged but it seems the lower rated 1.4 TSI is just turbocharged but the higher powered 1.4 TSI is supercharged and turbocharged...how hard would be it to have a unique naming scheme?!
