Need some advice on Virgin Credit card.

Back on November the 1st last year I did a £4000 balance transfer.
On the 12th November I set up a standing order for £160 per month to make sure all payments were paid ahead of the due dates.
Not checked the account since then until today to find out they have been charging both interest and late fees. Did not check the account as I wrongly assumed it was all ok (mistake).
They tell me that the payment made on the 12 November did not count towards the November statement raised on the 18th November which stated that the payment was due by the 5th December.
Hop this makes sense, called them but not helpful and going to call back within 48 hours.
What rights do I now have?

You shouldn't need to be checking the account; you should be checking the monthly statements they send you
No, the payment made on 12 November would not count towards paying at least the minimum payment required by 5th of December as presumably if you had checked your statement, you would have probably seen the credit had already been included on that statement
If, as you say, you consider the response by Virgin about this matter to have been "not helpful", I suggest you get a formal written complaint in the post, both about getting an answer to your original query and also regarding the unhelpful manner of the person you called.

Seems I tried to be switched on and it has all back fired.

Yes they do...but as I said I thought there was no need to look as the standing order was set up and leaving my bank account every month.

I don't think they'd entertain an attempt to claim the charges back although there's no harm in asking - ultimately I think you'll need to accept that it was your fault in not making suitable arrangements to make payments that complied with statement schedules and payment timescales. What you should have done if you wanted a low-maintenance approach without reading statements (and still can do going forward) is to pay by direct debit rather than standing order, the onus is then on them to get the timing (and value) right....0
