The queue at the Ticket machine would have been irrelevant here in as much as most operators' Self Service Ticket Machines (I'm sure SET are no exception) won't accept £50 notes anyway (largely because any change given is in coins).

If the Op was given permission to buy on the train, then the guard said buy at his destination he could appeal the notice quite validly, but to be fair I still don't fancy his chances. I'm dubious as to why anybody would only have a £50 note as payment anyway unless chancing their arm. Unless buying or selling a car or something, why would you want that large a note?

My understanding is that if they issued a penalty fare they shouldn't have charged you the single fare as well.

    This article is quite useful.

If they took a fare at all, it should have been deducted from the penalty amount at the time. For example if the fare was £2.00 the penalty would be £18 to pay.

I know that this may seem harsh, but the OP does not seem a stranger to catching Southeastern trains, there fore he/she will have seen the numerous signs stating that you have to buy a ticket before boarding a train - which in this case was ignored. I have missed atrin because I waited to buy a ticket, and probably a lot of passengers missed the train which the OP managed to get on, because they took notice of the rules.
I always buy a ticket prior to boarding, or failing that a permit to travel.
It really is not that difficult.
