I ride a motorcycle in all weathers and by now have a good collection of gear.

I would suggest looking at some of the Kevlar jeans, they come in a number of styles now and will offer better protection than standard jeans. I myself have had the unfortunate occasion of testing this feature on a couple of pairs of the draggin jeans and was impressed by the minimal damage they received.

I'd second the advice on boots, covering the ankles with some leather is a good idea. Motorcycle boots are best but any leather boot is going to be better than trainers. Also for gloves, leather is better than the fabric options.

On the jacket front I'd suggest getting on with all the armour fitted, including a back protector.

Lastly for waterproofing as a minimum you could get an all in one or two piece waterproof oversuit which can be stuffed under the seat when you don't need it. If the rest of the gear has protection then this needn't be armoured.
