Inland revenue taking 3 days to clear Billpay tax payment

I paid my Inland Revene self assessment account on line today for the first time (Usually I do my return just after Christmas but I was struck down with flu this year so am running late.) On the HMRC site it said you could pay online with a debit card using BillPay/Santander but it would take three working days to reach them Why so long? And does this mean if you did not complete your tax return until say thursday this week and paid via your debit card, you would be considered a late payer and fined £100?

    If you pay your tax less than 30 days late, then you only pay interest. So it will be tiny - 3% a year. So 3 days late is roughly 3p/£100. "Penalties" for paying late kick in after 30 days.

    If you submit your tax return late then there is an immediate penalty.

    Two separate things.
