IIRC with the newer kindles (including the paperwhites), to get collections you have to do it on the reader, or hope that the publisher has included the correct meta data when you buy the book.
What you can't do (from what I can tell and have been told), is use third party book management software like Calibre to setup collections for you.
So if you buy/download books from any source other than Amazon you are stuck manually setting up collections on the Kindle (something that would drive me nuts, as I've got hundreds of books bought from the likes of Baen which are part of a series and would take me ages to sort out on the reader, whilst they are already sorted in Calibre).0
