Strange that as I would expect the pref.js file would be parsed for the string "babylon" and any entries should show up.

As just one example, taking the first line from the example in your link: ("extensions.BabylonToolbar_i.babTrack"), there's an example here (Reply #2) that shows it being removed from the pref.js in the use profile

So it does target and remove those entries - possibly just an anomaly that it failed in your case.

The user.js for the user profile was completely deleted.

C:\Documents and Settings\HP_Administrator\Application Data\Mozilla\Firefox\Profiles\e1bhlq0b.default\user.js ... Deleted !

Seriously though - drop the dev an email if it misses something. I'm sure it'd be added to the detections if it can be.
