I have searched the internet to see what are allowable expenses when doing 'permitted work'. The only reference I can find is they allow tax and national insurance to be deducted.

http://www.dwp.gov.uk/docs/dmgch13.pdf - the regulations on permitted work.
    13891 and on.
This refers to the guidance on earnings in:
    http://www.dwp.gov.uk/docs/dmgch15.pdf

And I can't see a nice quick answer in that.

You can't count getting to and from work as allowable expenses but if there is travel within your working day this can be counted.
Forums can be/are a good guide to entitlement and it is good practice to back it up with clarification from the relevant department/specialist with written confirmation to safeguard yourself.
