Since upgrading to FF 10.0.2 yesterday I find that most of my bookmarks do not have an icon in the square boxes at the side of them, I also cannot delete any of these bookmarks by right clicking and selecting delete or cut, this was always possible when using the previous edition, any ideas how I now delete bookmarks individually? Thanks.

Try upgrading to FF 11.0 and see if this solves your problem. If it does not work you can easily revert back to your previous version without loosing any of your bookmarks.0

When I click on "check for updates" it informs me "Firefox is up to date".

There is no Firefox version 11. Firefox 10.0.2 is the current version as of Saturday the 25th of February 2012
Regarding your bookmarks, select from the Firefox menu > Bookmarks > Show all bookmarks then right click on the bookmarks you wish to delete.
Edit: just read the OP's issue in detail, which usually helps.
So you're saying that when you right click the option for "Delete" is greyed out?0 -

Create a new bookmark folder, attempt to move some (cntrl+X, cntrl+V) or all of the problem bookmarks to the new folder - and then try to delete them from the new folder. Had similar issue last night and I sorted it by doing this.0

Just tested on my system and I can delete the bookmarks both ways, one from just expanding the bookmarks menu and then right clicking or the 2nd method which I posted above.
You could try and export your bookmarks and import them again and see if that makes a difference, if not, do you have a Firefox user profile?

It is not greyed out, it just won't delete, just stays highlighted.Create a new bookmark folder, attempt to move some (cntrl+X, cntrl+V) or all of the problem bookmarks to the new folder - and then try to delete them from the new folder. Had similar issue last night and I sorted it by doing this.
Don't know how to do this!

Doesn't matter where you post the link from. There is no stable firefox 11. I assume you're referring to Beta, but those should always be used with care.
With things like that ALWAYS download from their own site:

Just a thought, you don't mention OS, but if Vista or Win7, go to Firefox via Start>Programs>(Mozilla) Firefox, right click and select 'run as administrator'.Move along, nothing to see.0

Found how to do it via 2nd link in post #7, This page
A lot more complicated now than it used to be.
Not quite sorted, it will not delete pages that return as Error 404.Don`t steal - the Government doesn`t like the competition0
