HMRC holding overpaid tax after IVA F&F

Hi,
I had an IVA running from 2002 to 2006, which had HMRC as one of the creditors. The IVA was completed under a full and final agreement in 2006, and since everything has been fine.
Last year I had a period of redundancy, luckily receiving a payout, but paid tax according to my code. The long period looking for work meant that when I submitted my return this year, there was a large sum of overpaid tax due for repayment.
I have been advised by HMRC that the repayment has been cancelled (no reason), but that the operations dept are looking into it based on something from 2000-2001.
My question is can HMRC recover unpaid tax once the IVA is complete? I was under the impression they were treated like any other creditor. I have received little further info as yet, so cannot advise on the precise reason for the delay. The contact centre seemed to think it may be related to Class 2 NI.
All suggestions welcome.
