A quick look for 3 nights (mid week) in June at Fishermans Wharf in the cheapest Expedia Hotel is $326 for a 2 star property with the cheapest Union Sq hotel coming in at $40 less.

Where did you find this price? At that rate it was probably directly from Radisson as will be their maximum room rate.
Try the British Airways website. (you can book hotels only, you don't need to be flying with them).
I used them for my accomodation in SF and it was far cheaper then any other place I checked.
They have the Radisson Fisherman's wharf, 3 nights in mid June for £395 total for 2 people.Your shopping basket

Not a big fan of the Fishermans Wharf area personally, much prefer to stay around Union Square (only my opinion).
We stayed at the Hotel Rex, superb location and decent hotel too. Managed to get it for under £200 for 3 nights which is almost unbeatable considering the location.
Try shopping around on https://www.trivago.co.uk and https://www.hotelscomparison.com
Also, if you are flying into SFO then travelling down to LA I would consider picking up the car when you leave San Francisco. You really don't need a car to get around and the money you save on parking could be used to get a better hotel.
EDIT: Just had a quick look for 3 nights in June, the Hotel Carlton is available for just over £90 a night. We stayed there 3 years ago and it was fine.0 -

We stayed at Tuscan inn at Fishermans Wharf we booked through Hotels.com total price per night was £90.00 this included breakfast/wireless internet.

We booked with Dollar using Netflights.. parking is very very expensive at San Francisco hotels so we decided to collect the car on day we left .. dollar just so happened to have a base next to our hotel .. result! ... paid $15 each for transfare from SFO to hotel using GOLorries

I preferred the aircraft carrier USS Hornet, that is moored at Oakland, to nearly everything in San Fran.
SFO was quite a disappointment to us.0
