Sounds to me like
Op has hired a builder
He has subcrontracted all the work out to the subcontractor
The sub contracter has got the goods but not paid for them
Original supplier has not been paid for their goods
Subcontractor has not been paid for his work and is threatening to take the goods back (which he probably owes the supplier for - or the main builder does).
We read it differently.

The 'subcontractor' is just the supplier and not someone who actually did any work as far as I can see.0 -
The subcontractor supplied and fitted the windows on behalf of the builder. I asked the sub contractor twice if he was being paid by the builder and both times he said the builder was settling his bill. Which is the contract I agreed to with the builder.0

if works completed and your happy with it, pay the final instalment and enjoy your conservatory. The issue is between the subbie and the guy who employed him to do the work (ie the builder) -- if he enters your property for whatever reason just call the police and use reasonable force to protect whats rightfully yours.0

The advice is still the same.
He doesn't have a direct relationship with you. It is a civil matter between him and the builder, you are however caught up in the middle.
Do not allow him on your property if however he does manage to obtain access and take the windows etc, unless you catch him in the act once the police get the full picture they will back away.
If you catch him in the act the police will "keep the peace" but highly unlikely to interfere otherwise.
I think I would be tempted to arrange to meet the builder in town to pay the final instalment and inform the subcontracter of the time so he can be on hand to have it out with the builder.
