If it is just avi files I don't bother converting them, instead I transfer and watch them on the iPad using the app avplayer hd. It's a couple of quid but excellent at saving the time and hassle of conversion.
Just had a look the app will play other formats to avi too, eg. Wma etc.

Sorry to pIggyback on thisnpost. I tried handbrake today to copy a DVD of my daughters for her to watch when we go away, and when I got it on my iPad the picture was scrambled and the sound was rubbish as well. Is this because the DVD is copy protected (it said that on the back of the box) or another problem? If it is because it was protected is there a way around the protection (preferably a free way). I have already bought this DVD so should be allowed to copy it to multiple devices if I wish.

It is available on the windows version. You have to highlight the file first, then click on advanced and create iPad/iPod version0
