I've installed an 18kw wood burning boiler. It has a 6" flue. Can I use 6" stove pipe and finish with 5" twinwall?

No I do not think so. The regs state that you can not fit a smaller size of flue than the outlet of your stove. You can fit a larger size however.
Hope this helps. If at first you don't succeed, skydiving is not for you! :dance:0
