Best way to pay holiday balance?

(Sorry if this has been discussed before - I did look through the threads but couldn't find anything relating to it!)
Booked a package holiday (flights, hotel and transfers) to Italy in June online through an old-established travel company who are ATOL, ABTA and IATA registered.
This travel company charges a 2.5% fee for paying with a credit card (but no extra for debit card or cheque.)
I did pay the deposit with my credit card which of course incurred the fee but am now wondering if I needn't have done that and was wasting my money?
The balance is now due and I am not sure of the best way to pay it.
Please could someone advise me as to whether it might be better to swallow the £40 extra fee, pay with my credit card again and gain additional protection under 'Section 75' in case the company or its associates should go belly-up (unlikely but not impossible) or would I get the same protection anyway by virtue of the travel company's membership of the above organisations?
Thanks - much appreciated.
