Usual reason is one virus definitions not updated .
    new virus

Or low grade AV detection program .

User overrides security clicks on yes etc etc .

MSE (in fact most av programs) are very poor at detecting malware

Download MALWAREBYTES (Make sure you click 'DOWNLOAD LATEST VERSION')
    http://www.filehippo.com/download_malwarebytes_anti_malware/
Open malwarebytes and goto UPDATE and click 'check for updates'. After its updated goto SCANNER and click PERFORM QUICK SCAN then click SCAN
Remove everything thats found (needs to be ticked)
Post the COMPLETE log here AFTER youve deleted everything it finds
If anything was found then do the exact same but run a FULL scan

    reboot

Download HIJACK THIS (Make sure you click 'DOWNLOAD LATEST VERSION')
    http://www.filehippo.com/download_hijackthis/
Click MAIN MENU then DO A SYSTEM SCAN AND SAVE A LOGFILE(Takes seconds) then post the log so we can see whats running
(do NOT do anything else with Hijack but scan and post the FULL log)
If you get a message that you cant write to the hosts file then Press the SHIFT key, and whilst holding it RIGHT CLICK and select RUN AS (admin)

No AV program is 100% effective.

MSE is supposed to be more than just AV though...

Microsoft Security Essentials provides real-time protection for your home PC that guards against viruses, spyware, and other malicious software.

    Nothing is prefect :(
I'm guessing it was turned on, and updated, then you were plain unlucky. Thankfully you'll have paid attention to the "make a backup now" nagging that goes on, so all is well.
I'd ask where you managed to get the malware from, just as a warning to others.

My simple "don't get a virus" tips

    1. install AV software
    2. use a decent browser, I hear good things about IE nowadays, but firefox and chrome have been good for a while
    3. Don't open that "you've won a prize" e-mail, you didn't even enter a competition, so you can't have won - it's spam!

and the last, and possibly most important 2, just because your car has an airbag doesn't make it safe to drive it into walls, so...

    4. Don't download dodgy content from unknown sources.
    5. Don't surf for pron.

Seems to work for me, my AV never shouts at me, and I do occasionally check for infection just to be sure something hasn't been missed.

I'm sure other people will have more suggestions. :)

You contracted the virus by visiting an infected webpage

    - I have a guaranteed way never to get virii, in fact the only way regardless of AV program .. .. .. don't ever switch the puter on !

    - as others have said, nothing, even kevlar level protection is 100%

    - why is it I've never ever had one, and others get some / lots / etc ? We run the exact same hard / soft kit .. .. .. the only difference is the person and their individual diligence / usage
