Could it be for the temporary (7 / 14 day) insurance that a lot of car dealers give you now when you buy a new car, and they want to make sure that you meet the insurance criteria (i.e not too many points or banned)?

If so and you don't need the temporary insurance, then they don't need to see the licence

I understand that that is to do with the car insurance that comes with Motability cars and is very strict.

More than likely because those in receipt of mobility allowance are leasing the car rather than buying it, every hire/leasing company will want to see your driving licence before they hand the keys over.
