I co-run a small animal rescue centre, which as yet does not have charitable status, and we desperately need funds to help us to continue to carry on taking in animals. At the moment, we have an Ebay shop, but to be honest, I haven't used it properly and I am paying out money monthly with little or no return! (Paid by myself, I may add!). We have two websites, and I would like to sell second-hand goods, eg books and bric-a-brac, on one of these, but would like hints, tips, opinions from others who may have done a similar thing. I also would like to make "crafty" things to sell, so it wouldn't be all used goods. Any ideas welcome!

Have a look at the 'Buy At' website which provides free fundraising webshops for organisations.
Their website says:
An online fundraising webshop is completely FREE to set up and run. Your members and supporters get great value and exclusive discounts and can help you raise funds without any effort. Your group can receive up to 12% of the cost of each purchase made via your webshop.
Webshops are ideal for school fundraising, fundraising for charities, or for your local sports team.
I have been running one of these sites for my children's school for a couple of years. It is very straightforward, low maintenance and seems to bring in a small but steady stream of income.
It is slightly different from your idea - but might help with the fundraising.
