We stayed at the Embassy Suites Hotel near Ground Zero and Battery Park. We had a 1-bed suite for 5 of us and it was fantastic, I can't speak highly enough of the place. It was very modern, included breakfast buffet every day and managers drinks reception in the evening. We used the bus and subway all the time both were very nearby. We shopped around for ages and got the recommendation from DoubleTree suites near Times Square which we couldn't book because you can't have more than 4 people in their suites. The price was excellent although the Embassy Suites in New Jersey was much cheaper however we wanted to stay in Manhatten and glad we did. We went in April last year and it cost around £1700 for 10 days for the 5 of us. There are cheaper but I did not want to stay in a flea pit!

You could also look across the water in New Jersey, the rates are much more reasonable there. For example the Hyatt is right next to the PATH underground which goes all day and night every couple of minutes. You get off the PATH in the station which is directly in the "hole" of the WTC.

PATH also goes to 42nd St by Macy's. I also stayed in NJ - much cheaper and as wango says very convenient.
