I'm kinda half with you, Rik...the only 2 examples of MS popups (that I can think of) are the original messenger service, and the naughty step.

If you have not having any of these pop up's then running MalwareBytes, post #4, would be a good starting point.

Can you ensure that you have all the Microsoft updates by going to http://windowsupdate.microsoft.com/
