Why don't you make pop up PM's the default setting? I know some have pop up blockers, and I know some have said their pop up blockers don't block these pm pop ups anyway. But if you set it to pop up as default, blockers or no blockers, at least more people will be introduced to the PM system quicker if it is pop up'd as default.

I didn't find the PM system until I was on a post count of something like 400, and I'd had a PM since week one.

When you send a PM to someone you have to worry about whether they will realise it is there or not. Yes you can put in a thread, "I sent you a PM" but that is annoying for everyone and not always possible.

I always get an email reminder when I've been sent a PM. I can't remember whether this was the default setting, or whether I changed it so I receive the reminders by email.

I presume you mean the small prompt that appears whilst the user is browsing the forums saying

You have received a new Private Message from 'X'

Anyway, that is a javascript prompt so a pop-up blocker won't block it unless you elect to have it opened in a new window.
